I suppose several quests would become unavailable to you if you would kill every imperial in the game.
There are several named commanders for both factions scattered around the continent. By default they are tagged as both "protected" and "essential" but removing the essential tag and killing them will not have severe negative affects.
Also, if you do go on a killing-spree, don't confuse Imperial (the race) with Imperial Legion (the faction), they are NOT the same.

This will make every essential NPC killable, but it can break story- and questlines.
