You did not really tell us what you have been using to solve bugs in your game.
You are so late in the game that I am unsure how much we can do for your game, if script cleaner does not fix it. Attempted fixes may only make it worse. For next plausible play, or a last resolt to get your game running, consult this post to minimize the amount of bugs in your game.

Ilja has given good advice there, so follow that.
Also, for bugs, have you installed the Unofficial Skyrim patch? (On Nexus.) That fixes a lot of problems.
If you have problems starting the game and it CTD's before launching, try loading a save from very early in the game first, assuming you haven't deleted them all. If you have none, start a new game and save in an interior. Use that as a step ladder to get the older game to launch. I do this--I call it my magic save.
If you are crashing upon fast travel or before sleeping--whenever an auto save is done--disable auto saves.
Whenever you enter or leave a cell, allow time for the game to load properly before you start to move. Allow any followers to materialize.
Always try to save in an interior cell, so the game doesn't have so much to load when you start it up again. I have gotten into the habit of saving whenever I enter or leave a building or another section of an interior map.
