If you have too many mods installed the Workshop will screw your load order every time while checking for updates and will cause your Skyrim to CTD and/or corrupt your saves.
Get your mods from Nexus as suggested. Workshop can and does mess your game up at times.

Forgot to add; No it won't affect your game
Steam would always check the subscirbed file and overwrite it. In worst case scenario they are of different version number and gamee CTDs.
Just remove the Workshop version for each file you get from Nexus and use NMM to manage your mods.
