The 50 mod limit is being fixed!
Steam Support Ticket finally answered back:

Hello Zechariah,

Thank you for contacting Steam Support.

Thank you for taking the time to report this issue.

We are aware of the problem and are investigating the issue further.

For news regarding the latest updates and patches, please check the SteamPowered News page.

They are in the process of fixing it. It wasn't intensional, just a bug!

And don't check the news page, nothing about this is there.

Um... to be fair, they just said they were "investigating" the issue further, which could mean anything.

goddamn it!! i've uninstalled it twice, and reloaded it!!! anyone have any idea when this will be fixed?? only had it up and running to my liking last week!!!!

Nobody knows because Valve refuses to say anything.

All Steam users and all games that have workshop support are suffering from this issue.

I was fortunate to not be affected, but was running an [ill-advised] split between workshop & nexus mods. If you're stuck, you may want to consider transitioning completely over to using Nexus.

@Mister E: I'd like to get all the mods I've subscribed to on Steam on Nexus, but there aren't even half of them uploaded. But at least 38 out of 95 I could find, though.

Another problem I have now is that messing around with Wrye Bash, BOSS and NMM (while having no idea how to use these programs since I've never done this for Skyrim) kinda destroyed my ENB settings and whatever else. The game can start with the mods now, but the lighting (sunrays f.e.) is completely destroyed. I don't know why the settings of the ENB and some other things changed.
Everything worked perfectly before the 50-mods limit..
I love nexus, but I wouldn;t say it is bad to split between the workshop and it. Some of the mods I use are not on the workshop. I have over 100 mods from workshop and over 50 from nexus. I have said this in many discussions already. I did not even know there was a new limit til I read it here on the forums. I start my game via NMM and selecting SKSE from it's menu. Starting my game that way I never see the data folder on steam's launcher. Some have said it probably is just the use of SKSE that kept me from falling into the abyss with the mod limit.
Since I have never started my game since I started using NMM and SKSE I guess that let me bypass the steam problem.
BTW, I did take a peek at the data file by hitting play from the steam launcher just to see if it said 50. It did, but i did not let it finish. I exited and loaded my normal way. My game is playing fine.

Is it so hard to limit yourself to 50? Just asking, I don't mean anything rude by it. I just feel like so many of you are going through so much trouble for very little, instead of just playing the game. My game was broken too, cause I had 78. Started a fresh game after whittling it down to 49, then disabled the steamcloud. Then, I started playing offline. Most of my mods are older and not updated as much, so I took the risk and went offline when another member here suggested it. I have not regretted it. Nice, stable game.
SKE, BOSS and Nexus Mod Manager are great alternative if you're still having issues.

One thing I don't know why but Steam will never admit to a mistake. Prehaps it is just company policy but it is not a good policy.

must mod all of the things! It can definitely get out of control. I don't know how many I have installed, but it's definitely over 50, maybe closer to around 100. A lot of little things can add up, and once you start knowing you can mod around annoyances in the game, you're addicted :)
