Archery comes under combat, i.e. the Warrior stone, according to the official guide book thingy.

Archery should be a warrior skill, so it shouldn't be affected by the thieves stone and should be affected by the warrior stone. I'm using conditionals becouse i never tested myself and there are glitches out there.

Archery is under the Warrior stone

afaik, The "+" is only indicates bonus damage given a profession. But that should never limit your use of a bow in any case. You have the archery perk tree which more than makes up for any shortcomings.
imho: any decent thief-assasin will not only carry a set of daggers, they are also experts with the use of bows and short swords.

Also, archery is still probably the best (that or maybe daggers) for a thief build using the thief stone because it's greatly improved by a good stealth skill, because you can just snipe as many as possible of the enemies before you have to use melee weaponry etc.

There's two ways to use the guardian stones - either use them to make sure your preferred set of skills level more quickly so you level up quicker (e.g. if you're using the warrior stone and doing lots of melee fighting or archery and smithing, you'll level up more quickly) OR to help the skills you're using a bit less to keep pace with the main ones (e.g. if you were playing as a warrior, but wanted to have decent sneak and lockpicking skills, you might choose the thief stone so that you get a bonus on the less-used sneak/lockpicking so they don't lag too far behind).
