Dragon Inside Neloth's Tower.

Just entered Neloths tower to find an elder dragon attacking inside. It's flying through the walls and floor and you cant use the lift to get up into the tower proper. Has anyone else seen a dragon spawn indoors?

Sounds like a glitch ! Which is probably better to load a save away from the tower or before you entered the tower so that you don't get a corrupted save game by saving your game with the dragon in the tower!

go outside and see if you can kill it, use dragonrend to bring it down to the ground.

It doesnt appear outside the tower. It appears in the inside cell of the tower but whilst it clips through the walls it doesn't appear in the outside cell worldspace.

then while inside use dragonrend on him inside, and if he clips through then go outside and see if he landed outside-if he is outside hit him again with dragonrend and kill him.

He clips through the walls and outside the walls is no floor, the floor surface inside is not big enough for him to land and you cannot kill him if he doesn't land.
