Mysterious illness
Why Does everyone keep pointing out that I look ill? Does it have to do with being Dragonborn or a Werewolf? Is the anyway to "cure" this illness? All of this NPC concern is getting a bit on my nerves.

Check your active effects.If you have a disease it will be listed there.Drink a cure potion or go to a temple and use a shrine.

But, if you are a werewolf (like you said up top) it should be impossible to get sick. NPC's will comment if you have any disease or are a regular vampire (not lord). If you are a werewolf or dont have any diseases in your active effects, it is probably your mods ♥♥♥♥ing up.

Apparently there's a bug whereby werewolves can still catch diseases from traps, which is already a very small risk, so most people never notice it.

I cured my Werewolf through console commands, because Farkas wouldn't give me the damn quest to do it. Yet people were still saying "is that.. fur, coming from your ears?"

Those comments are activated trough regonized quest stages, not regonized variables. Most NPC comments activated trough quest stages are simply included with their general dialogue, and never removed from there.

Character has disease?
True = Dialogue True.
False = Dialogue False.

Quest and stage that should make character as werewolf:
True = Dialogue True
