You're in a pretty bad situation. It's not impossible to do without your weapons and armor, it's just damned difficult because you'll have to gather armor and weapons as you go.
As you come up near a door in a hallway, you'll hear of couple of guards talking.
Let them finish and separate. Sneak up as best as you can on the closest one and "sneak" attack him from the rear at close range, you might get lucky and body slam him on the first try. Rip off his armor and weapons and use them. Then you'll be ready to face the other one in ready combat.
Take it from there. Look for and loot any potions, food, drink etc to help keep your health up.
Also, if you have any special "powers" ... use it to your advantage.
Autosaves are ♥♥♥♥, save manually, at least once before every mission. You can overwrite saves every so often, no need to have dozens of manual saves.
