NMM or Wrye Bash?
I remember using Wrye Bash for Oblivion back in the day. It was most excellent. But on Skyrim Nexus there's a note that Wrye Bash for Skyrim is almost abandoned, and there is also a Nexus Mod Manager thing available.

Which one is more up to date and which one is better to manage Skyrim mods, Wrye Bash or Nexus Mod Manager?

Well technically, you don't need NMM for anything but convenience. Wyre Bash is essential for fixing conflicts between mods.

But I wouldn't use Wyre bash for anything but that.

Change over from NMM to MO can get messy. It is better to start a fresh game and mods with MO.

Use both NMM and Wrye Bash. Also, get Mod Organizer. I didn't have a large number of NMM mods when I started using MO, so conversion to MO was very easy and automated. There are a few mods that may require a non-virtual installation, though, so I wouldn't rely only on MO.
Are you sure MO and Wrye Bash work together? Wrye Bash doesn't seem to pick up any mods that I've installed using MO.

You have to run Wyre Bash through MO.
Oh, uhm... how? I haven't been able to find any way to launch WB anywhere from MO

Jump to the Wrye Bash section. Or even better, start from the beginning.
