It should do the rest
Thank you for your advice. Your suggestion is how I installed the program. When I the mods are all put in a strange way (ie immersive town mods are not togheter while others that should be near each other is spread all around). Is it because Ive cleaned the mods with TES5Edit or that I first tried LOOT5 and then installed LOOT6?
This is how it looks like with Loot6, Requiem is for example rather high in the load order while it should be in the bottom (if Ive understood its readme right)

LOOT just throws the mods around while BOSS isnt function for me at all when running it on Skyrim. When Im trying BOSS on Oblivion everything works.
Mod load order is different to game load order.
Mod load order is how mods are installed whether before or after other mods and which mods must be in game to make other mods work. Most mods depend on masters like the main game, DLCs and other mods. A quick check on that is in NMM plugin page, highlight a mod and it will show the masters that it requires.
Both lists are mine. The first one is a try to manual put the mods in a good order from NMM (I mimic Requiem patch load order). the second list is what LOOT suggests.
I had a problem in my own load order. If I left it how LOOT did it, then one of my mods (important to my game) did not work at all. Moving it rendered other mod useless and moving it further caused CTD.
I fixed this by moving permanently to Mod Organizer. My right panel (load order) is set by LOOT. I don't make any changes to it, except adding or removing mods.
I deal with the left panel. I first set it to correspond the real load order. Then I change the priority of problem mods to face what I actually want them to do. For most situations - about 99%, without exaggerating – I manage to get them all play along nicely.
My suggestion is that you follow the same path. If your current load order causes you trouble, move to MO. Let LOOT to handle your right panel and give your full trust to it. See what is overwriting what from left panel and move them to more proper positions in priority, if they are causing problems. It has a slight learning curve, but I consider it was worth it.
