I also notice the mod to do with entry requirements ( collage of winterhold) you have both a normal and a Khajitt variant , disable one or the other, you can't run both since they affect the same thing.
another thing I've notice is you have several Patches that refernece a mod with the Initals RRR , I don't see a mod that match those Initials.
Suggestion use TES5EDit to find the missing or out of place Masters.
to do this simply run TES5Edit, right click and choose Select all , then click OK let it do it's thing.
If it stops at any point read error message(s) and make any changes it suggest from with in your mod manager (plugin tab)
another thing, with NMM if you look in your plugins tab did you notice any of the plug ins with red text, this is NMM's way of telling you the Plugin may have a problem.
click on the plugin with the red text and read what it says in the right pane of the mod manger.
One other thing about patches, to use them you need to make sure that all the mods that patch refer to are installed and active and that the patch is place below them in your load order in order for the patch to be effective.
Finally and this last suggestion is entirely up to you to decide - Perma, this Mod is a Perk Mod there is a far less involved Mod that will do a simular thing but without the need of Reproccer, It's called Ordinator, however if you really need the extra things that Perma gives then stick with it otherwise I'd go with Ordinator.
I hope this helps because the alternate is to turn off all your mods and to check your game minus them then slowly add them back one or two at a time until you get the problem again.
btw, I seem to remember that the executable Jar for the 32bit had a problem i think you can work around it by using the alternate Jar file.(troubleshooting one)
I disabled College of Winterhold Requirements (Khajiit speak), it did not help but will surely not cause a problem further on, thanks for that.
Everything is right about RRR patches, I made sure of that.
TES5EDIT loaded all mods successfully.
If some plugin is red texted in nexus mod manager, then that plugin is missing a master and causes CTD right after starting the game.
I tried both Perkus and Ordinator, and I like perma a lot more.

Do you have autosave on?
It may be that since your game is unstable due to errors in load.
It takes one toll of the game engine to save. you may have your ctd issue there.
Some errors you have.
This are LVL lists plugins must be loaded last. And they are in wrong order.
118 76 Weapons & Armor_TrueWeaponsLvlLists.esp
119 77 Complete Crafting_TrueWeaponsLvlLists.esp
Must be loaded before RND.
179 b3 Purewaters.esp
Remove and take your car and run over it.

You should not clean all mods, some mods do have "errors" in them for working properly.
I will just reinstall everything ... again ... one by one.
Also idk if loot is a lot better than doing it manually, as you can see it has some load order problems.
That is also one must.
