Indeed, they do. They can, however, 'downgrade' when refusing your offers.

Is topic-starter talking about NPCs(townsfolk) or companions?

The Heroes you can hire keep their level and items just like you do, but I'm not sure if villagers keep the same affinity level towards your store.

I was asking about customers - I think they do, but it's hard to tell...

It's very important to quickly gain high reputation with customers, so they'll help you gain high profit.

The customers of your store retain their reputation with you as you loop. This is quite obvious as you keep the high-priced items as you begin a NG+. If they didnt retain their previous reputation you wouldnt be able to sell these items as most customers would have a very low budget.

A quick overview of what you keep and what you lose:
You will Keep:
Inventory
Merchant Level
Adventurers' levels
Adventurers' equipment
Customer Reputation and budget
Item encyclopedia and known fusion results
Dungeon section clear times
Dungeon floors that have been cleared (must unlock them again though)
Store decoration
Items that were on store counters will be transferred to inventory

You will lose:
Money will reset to 1,000
Adventure statistics (went on adventure and defeats)
Calendar goes back to day 1
Story events
Store expansion
items in vending machines
Adventurer unlocks (unless you have their true cards)
