Didn't see the malicious links in Firefox, but when I happened to check with Chrome, I saw 4 additional buttons, just as attractive as the main one, all of them leading to a zipped EXE on a different site - tons of VirusTotal hits! Sorry if anyone actually clicked on those and ... umm ... started the EXE why would you even do that ...)))

Well, that's a story in itself, I've wanted to get my hands on these for years, having learned of their existence from Joe's original article, here : http://www.eurogamer.net/articles/2013-01-04-the-deleted-scenes-of-deus-ex .
Which I had found after doing research after a TNM replay : https://www.youtube.com/watch?v=5XHdEViG-D8 (fun fact! The "Ada" mentioned in the video, and once in the DX bible is actually a mistake it seems! It seem's that was a typo in the Deus Ex bible, as in this now released document there are multiple mention's of an "Adam" who fills the *exact* role.)
At the time of writing the article he was unable to share it freely.
I've looked obsessivley since then for any scraps of information on DX, including a design document, though I never expected to actually get a copy of the hand!! annotated one!
However after yet another TNM replay just a few days ago, I went on another research binge. and read the article again, and decided to search for his contact info. I never expected a reply, but I've been in an "archivial frenzy" emailing old modders and such for copys of their old files. And it was just sorta continuing that routine.
I managed to get a hold of him via twitter and asked if he was still unable to share. Apprently the situation had changed, and he was!
and that's it!
TLDR: Writer wasn't able to share/situation changed/was able to share.

I wrote these a while ago now, so they may be old hat, but obviously means the world to me when people share them. You can find stuff I've done about other cancelled games or deleted scenes (No One Lives Forever, Outcast, Half-Life 2) at www.joemartinwords.com
It's worth mentioning that Warren Spector put a bunch of documents like this into storage at the Dolph Briscoe Center for American History at the University of Texas. It's where I got this stuff from, after chatting to Warren once. There's plenty left there which I haven't explored.

I used the opportunity to switch out one document for a version where the first page is removed because it contained an old address of residence of Joe Martin.

Hint: Unpack close to root level of your drive, because the path lengths are very long.
The file is this big, because I also saved a (cropped) webpage screenshot of some of the articles because some content seemed to be online-dependent. Also, I included the doc file OP linked (Apparently the proper full design document of DX1.) as original and as PDF for easier viewing.
