Steam doesn't think that Chime closes. Ever.
When I close Chime, Steam leaves my status as In Game. It won't close without being forced, giving a message saying something like "You need to close Chime before quitting Steam." There are no Chime or SteamOverlay-related processes that I can see in the task manager. Any ideas?

It's possible an opened file handle isn't closed, or lacks permissions. The resulting leak can cause this issue.
CHeck permissions for the saved-games folder, anything in Application Data (AppData) and main game installation location

This problem seems to be fixed now. Used to have this and have 122h gametime even though maybe half of it is actual gaming and half is not noticing that the game is "still alive".
