Why would GLaDOS put dead subjects in cubes? She has no motive to do so. It's a fun theory, ultimately sticking corpses in cubes is not conducive to science.

Insanity cubes are made of sheet metal, pink heart paint, Cave Johnsons, and life's combustable lemons. The answer is beneath us, her name's Caroline, remember that!

Knowing Glados, each companion cube probably also comes with a fully functional sentry gun, a vial of neurotoxin, complete with a imprisoned personality core stuffed inside it.
