Now, I've been seeing this problem frequently happening to a couple of people, but it's actually avoidable. Now it hasn't happened to me, but it has happened on my old saves for Saints Row: The Third a while back, so this applies to pretty much any game with Steam Cloud.

This explaination is farily simple, and you should be able to understand what happened to your saves after reading this. You won't be able to get your saves back, but I think you deserve an explaination on what happened to your saves due to steam's failure to provide more information on how Cloud Storage works.

Now here's what's happening:
You've been playing offline, or Steam Cloud is out of sync. Now what steam is trying to do is to get your data synced one way or another. Your options are to download and upload.

Now the next part is important:

IF you click download, you are DOWNLOADING OLD SAVES from when steam cloud was last synced. This means they will overwrite your current save stored on your computer, and depending on you arrangement of data is what most people seem to be doing and not understanding why they've lost some levels and equipment. They've simply been "rolledback".

IF you click upload, you are UPLOADING YOUR OFFLINE SAVES from when you either played offline or your save data didn't get stored on steam cloud. This allows you to upload saves you've GAINED during offline play. Clicking upload instead of download should UPLOAD your latest offline saves to your steam storage online.

Be careful which one you press, or you could end up overwriting your new saves with older ones. The purpose of Steam Cloud is so that you can access your Borderlands 2 saves from anywhere. I believe it isn't actually the community's fault, but that Steam does not clarify Cloud Storage actions well enough that you're unsure of what to do. Hope this clears up any problems.

You could also choose to disable steam cloud altogether, by right clicking the game, and choosing "properties" from the dropdown menu, then going to "updates" and deselecting the Steam Cloud box.

I choose to keep it enabled, you should have no problems with Steam Cloud when you know what you should do if Cloud is not synced.

So they should all click upload then too prevent their save from being overwriting. Also is this the reason why epopel lose their badass rank. I didnt yet and dont plan on doing so.

It depends, if for some reason you lost saves on your harddrive and your saves online were farther ahead, you can backup your offline ones and download to see if you're further on the Cloud saves, which is why I only explained what Download/Upload does, as some people might need to do it the other way around.

I have a small workaround until this issue is patched.
If you do something really amazing or you reach a milestone you do not want to repeat then backup you saved game to somewhere else.

The files can be found in
C:\Users\[username]\Documents\My Games\Borderlands 2

backup that entire directory and restore it to this location if you savegame gets corrupted in some way.

Patched? It's not really an issue with the coding, just that Steam doesn't explain very well how to work the cloud system. As long as you know what you're doing, there's not going to be any problems with this.

I'm talking about Steam Cloud overwrite. Corruption is very very rare nowadays.

Glad someone made it that clear. I keep on repeating the same thing to my friends 'cause a lot of them clicked "download" without thinking... that's learning the hard way.

Great advice. I am personally just avoiding using Steam Cloud at all at this point. It's not "needed" and it's not working correctly. Not worth the risk when your Local Save is up to date and "safe"
But yeah I have said it a few times now that there should be a Sticky in Caps.

TURN OFF STEAM CLOUD TO AVOID POSSIBLE PROFILE CORRUPTION!

I have seen some pretty "horror story" posts of people losing 5 ranks, hours of game play etc.because of a Steam "feature" that isn't a necessity for this game.

I don't think the Badass Ranks issue is related to Steam Cloud at all(or you would be losing gameplay time/levels not just Badass Ranks) That is happening on other platforms not just PC. Thankfully I haven't experienced it yet(knock on wood)

I just logged on steam, it did some downloading and bang... no more badass rank...
It didn't popped any message or anything asking to download or upload anything. So i guess i'm screwed with the badass rank. Checked in game too lost all the skins for the characters/cars too, the ones i got from ranks and the ones i found in game (drops and slot machines)

Steams cloud is actually "working" like it should. As has been said, it is just not implemented or explained well.

It should:

1. Be off by default.

We should have to consciously activate it. Maybe more people would understand it then.

2. Out of sync pop-ups should clearly explain the consequences of your choices.

3. Cloud Save and Local Save should have a date/time stamp on them.

I understand how the system is meant to work. But if I ever want to move or replace my saves, I have no way of knowing if the cloud was up to date or not. Both of them just say "Today" if they are current. What if I was in and out of the game multiple times today?
