I'd guess you either pasted in the wrong directory or messed up on the naming. Easiest way to make sure you don't mess up would be to rename the back-up file by removing the .bak and changing the number suffix. (i.e. savegame0001.sav.bak to savegame1111.sav)

embeded in the file is a numerical marker for the save slot it is assigned...if you copy and paste, the two will have the same save slot marker number and things will be wonky.

That's not true. I've created dozens of mules by copying my main character's save file. The only problem I've encountered is knowing which character is which when I put the copy in place, because I have 2 characters with the same name. I handle that by making a copy of the save file, then loading the original character and temporarily changing their name. Then when I put the copied save file in place, the original character has the new name and the copy has the old name.

For the record, I also start a new game when I'm creating a new mule. I get the new character as far as Claptrap's place, and stop there. Then, when I'm ready, I replace that new save file with a copy of the old one.

you fixed the issue yourself by creating the characrter first and then inserting copied data afterwards, the new created toon gave itself a separate numerical marker when it was created.

in the very first tab of gibbed, ther is a save slot number, if this number is the same on two toons, weird things 'will' happen. if you just merely copy and paste, this number will be the same for both toons....luckily it's easy to fix....jsut change the number on one of the copies.

My point was that there was no number _inside_ the file, or, if there was, it wasn't a problem. I changed nothing in the file (didn't edit them with Gibbed at all). I just copied a save file, and had two save files with identical contents, except for the character name, and there was no problem at all. Sure, I changed the number in the save file name (Save0001.sav, Save0002.sav, etc.), but obviously you have to do that, because you can't have two files with the same name.
