The ending is a bit sudden and shockingly criptic until you start thinking about it. I think it is the kind of ending that presents you with a mysterious situation for you to craft your own thoughts. It is a subtle and soft ending, indeed.
At first I theorised that he might be overcomming his own fears of communication towards a girl, and he has to overcome many types of fears that he has in order to do it (irrational fear in the form of animals, low self steme from the other males that are suppoused to be better than him and therefore they would stop him, corpses of himself representing the anticipation of failure and rejection, machinery as the isolation of industrialized and urban societies...). But then I realized the game was called Limbo and that all of that was bullcrap XD.
I investigated a bit and found some articles of the more popular theories (for example this one: http://kotaku.com/the-most-depressing-theories-on-what-limbo-means-1724276367). It is confirmed that the girl is the kids sister. There are many theories, and I agree with the one that says that they both are dead. However I haven't seen mentioned the reason why the kid is in Limbo instead of a better place. I feel that the game is not intending to create a religious view of it, but rather a misterious and oniric existance.
Judging by the fact that the girl is apparently unaffected by that nightmare that is this particular Limbo, I find that the kid must have done something or that he carries some kind of negative feelings that keep him from the calm that she experiences. And I especulate that it is because their deaths were his fault, and that he needs to overcome the guilt and the pain of having caused that to be able to reconcile it with her, and to be with her again.
But, as always, the author that creates a mysterious story on purpose declares the intent to keep it that way, and therefore no theory is in the end the truth.
Or, Limbo could just be a metaphor of what the kid is going through to overcome some kind of psychological issue, like guilt or whatever.
