For the full and "best" experience, make sure you install them in order. EA will overwrite files in the original folder, and you'll have both versions mixed into one package, able to play both campaigns all the way through with the vanilla campaign being altered with rebalancing and bug fixes, more races and just more stuff in general.
If you install them backwards, then you'll only have the vanilla version, and the EA version will not be present. You can install both games in seperate folders (you'll have to do this manually) and play them seperately, but you will lack the extra content and patching from the expansion when playing the original.
No, it's an expansion with new content and enhancements, but it allows you to play also the original campaign with these enhancements.
