Just because you add something from a game into another game doesn't mean that those two games are connected. A little easter egg of a space core in TF2 doesn't mean that TF2 is in the HL universe.

To be honest, what does it matter if the TF universe is linked to the HF and Portal universe? You gotta realize, TF2 is set in the 60-70's, while Portal and Half-Life are around 2000's and beyond.
