Has anyone has this problem? There are times where the game would stop for a split second and then put me in another place? Also, it can glitch me through walls and make me fall through the floor and kill me. Can anyone help fix this?

Try lowering detail level. If it doesn't help, change your screen resolution.

It's frameskip. Some games deal with lag spikes by lagging the framerate and all updating of on-screen objects. More action-oriented ones may instead attempt to preserve rhythm and timing by forcing all game objects to either update at a normal rate but spacing out the rendering into whatever spare processing you have, or only update game objects based on the time interval it actually took the frame to render.

The former means the entire game slows down as your framerate drops. The latter, like Super Meat Boy, means the game only shows less frames but still invisibly moves at the same speed. Most of the time it's pretty minor and unnoticeable unless you have a really good eye or a really bad system. But if your antivirus or something decides to eat your CPU at a bad time you can find yourself hanging for an entire second or so out of nowhere.

The game seems to pick the latter-of-the-latter I listed, which explains clipping through walls/floors when it happens. If your 60 (or whatever) FPS gets molested by antivirus and you get one frame that anomalously takes a full second to get its CPU back and go through, Meat Boy's velocity is extrapolated out for that full second instead of 1/60.

3-9 is a good level to observe this. If you're experiencing even a tiny amount of lag, riding the right-wall conveyor all the way up will sometimes clip you through the ceiling and into the key.
