Apologies for the delay in responding, we've been focusing on fixing all of the crashes that have been coming in since 0.9.9.0 and also doing some exciting voice acting for the game, so we're only getting caught up with the forum now.
A windowed mode is definitely possible, but a little tricky. Right now the game runs in a borderless window and it automatically fetches your screen resolution from the graphics card every time it starts up, overriding any of the resolution settings in your ini file. Ideally it should do this only the first time you start up, and then have in-game options to let you choose your resolution.
Now that we have the Options panel in the main game screen, I'll experiment with this today. It may cause some control and resolution bugs and if you change your screen setup it won't auto-adjust to it any more, but it should be possible. Do you think we should also have a checkbox for borderless / bordered window to help people position the window?

Thanks for the response. I appreciate you taking time to try to resolve what, for me at least, is an issue. My monitor runs in 3840 x 2160 resolution natively. What I do in other games is set the options to turn off full screen and have the game run in a 2560 x 1440 bordered window. The bordered/borderless doesn't matter much to me. What does matter is the ability to run the game (or whatever else I am doing) in smaller resolution windows so that I can stack the windows allowing me to monitor several screns while also being able to jump in and out of the game fairly quickly. I am running Windows 10 and a a dual nvidia GeForce GTX 980 Ti cards. Hopefully this can be added to the options menu. I love this game and hope to be able to play it more.

Apologies for the delay in getting back to you on this. We had to put graphics device changes on hold temporarily while switching from XNA 3.1 to MonoGame as they have some subtle differences. I've given this a check again today now that we've finished switching over, and it looks like we can definitely support both bordered and borderless windowed modes at variable resolutions.
I'll put in some new options on the Options menu to control these in the V1.0 update and will give it a test before release. This update is coming very soon, and there'll be an announcement when it's live. Thanks so much for your patience on this issue!

Just to confirm, we've added the Borderless Window checkbox in the Options menu in the latest version, so you can now swap between bordered and borderless at any time and the graphics device reset issue has been solved.
The game will also now respect the user-set resolution, it used to always use the current screen resolution every time the game started, but now it only sets this the first time it starts up. After that, you can edit the Predestination.ini file to change the ScreenWidth and ScreenHeight and the game will draw in any resolution you like.
Of course we're planning to add some way to select the screen resolution in the options menu, but for now you'll have to edit the ini. You can do this using the following steps on Windows:
