You cannot use launchers/shortcuts/bat files with the Steam version, you must use "Modpathing", it is explained here: http://retakeeaw.freeforums.org/how-to-launch-mods-with-steam-t15.html

Wow that helped alot, but I put that line in the launch options of the game. When it says to put the name of the file at the end of it, I would put the name of the folder "Republic_At_War". I would put that file name at the end of the string?
Yes :), you are basically telling the game to run this data located: and then you tell it where to find the data, so the Mods folder and then the folder containing the data you are wanting it to run.
You're welcome! Yeah, the AI in RaW is very badass - though it's like that for a lot of mods. I am glad you got it working and are enjoying it! Quite a few Retake EaW members play RaW, as well - and we play a slew of other mods too.

I will certainly think about joining. I don't do much online play for RTS games, as im almost always matched with a veteran player. But again, I will certainly think about it! Thanks for your help again!
What do you need explained? The way to mod the steam version, or why you have to use modpathing?
It's very easy to do, and can actually be done with Retail too (though a bit differently) and it's actually how the mod shortcuts run the mods, by use of modpathing.
All you have to do is Right Click the game in Steam then go to properties and then launch options.
Once there, you will need to tell it what to run at launch - in this case, you are wanting to run a mod so you have to modpath. This is the base string:
sweaw MODPATH=Mods\
After the Slash, you will type the name of the folder in which the mod resides. So, if you have Republic at War installed, by default the folder is named "Republic_At_War" so your string will look as follows:
sweaw MODPATH=Mods\Republic_At_War
Also, swfoc will work instead of sweaw (not sure if it will work for EaW, but it will for FoC) but it is not needed, and you can just use sweaw. I use swfoc just to make sure I know that I am running an FoC mod.
