You can issue Ships in your Squad to go to a Zone, Your current location and either attack any hostiles in a Zone or a specific.
Should you have any problems with a Extension or Mod in general the best option is to jump straight into the related topic and post there.

When i said vanilla fleet comands i minds the way to put a ship in your squad or call them from new orders, in my understanding it a poor way in options for a fleet.
if i dont wrong in that way yo dont can said to a ship to stay exactly were you are, only in the same sector?
It exist any mod like the UFO away from workshop?
If you create a fleet in that mod the ships in it are no longer under the orders of a superior given by the vanilla menu, is not it?
I think this game will greatly improve at the moment will can command fleets at a more easier way. Imagine entering a enemy sector followed by your own army ship.
At the way, imagine a mod in wich also you could be ordered your ships to attack towers or engines of an enemy ship while you hack his engines or approach.
Dreaming is nice :)
