Accidently attack ally, now they all appear as threats?

I was in commands for a target, i.e. where you can moniter/dock a target and hit attack. I stopped before attacking but now everything shows as an enemy.

Any way to fix this, it's making it really hard to fight not knowing if they are my enemy or not?

Go to the stats command on your character profile and manually change their faction from "foe" to "friendly". If you can't, it's them who are targetting you as an enemy and there's nothing you can do about it without improving your relationship with that faction.

if i remember well, if you shoot a friend ship and they become angry, you can contact her and excuse you for the accident, else, you can go far of her sector and wait for your reputation become neutral again, or you can go in the pirate ship and ask to retablish your reputation with one faction, but the price are high ha ha ha
