If I were you, and I actually wanted to do a pacifist run for whatever reason, I would just go ahead and find a pacifist save file for your version of the game and download it. Then, play through the game using whatever nonlethal means you want. Why should you have to dance around a glitch? When you get to the end, if the game didn't give you the pacifist achievement, go ahead and throw the save file you downloaded into your savegame folder and load it up.
I remember during the second visit to Hengsha, I had an issue where when I neutralized the Harvester heavies, they would want to sink into the ground. It didn't matter whether I used takedowns, the stun gun, or the tranq gun. It didn't matter whether they were on the street, or I dragged them onto a sidewalk, or threw them onto a desk or parked car. Wherever they landed, they would sink into it, and sometimes they would sink so far down they would completely disappear and become unlootable.
This was a major problem because even though I wanted to kill them (they are Harvesters, after all), neutralizing them nonlethally first is pretty much the only way to deal with them without alerting other nearby enemies. But good luck killing them when they keep getting swallowed by the terrain!
But assuming you DID manage to kill them before they sunk completely into the ground, then the sinking behavior would cease and they'd lay on the ground normally.
So, really, you'd have to try VERY hard. It's not even an issue of being a glitch or not. There's non-glitch issues that pop up once in a while, that I personally noticed.
