I just started playing and it seems like you tell your guys what to do, then take control of one, or just watch one, then go to the map view and tell them what to do, then repeat, is this how the game works or am I just being stupid? Its not at all bad like this, just expected you to be able to control troops in real time and take control of one if you want to

You can control them in real time in 3d view, but the game is unique in that pause aspect.

Yea just select the unit you want by double pushing the 1, 2, 3, etc. key for what you want to control and then use your movement key/s to get yourself in control.
