why does dax (the bat) have a bandaid on his crotch...and how did the scientist "modify" the animals....there are just these questions that leave me wondering...also why does minsc have blue fur?

Not sure about the band-aid or how the animals were modified, but I'm guessing that Minsc is blue to make it easier for players to remember that his "power" is cold.

Why is the bat purple? why is the bunny green? why is the mouse orange? they are mutated animals, don't question the logic
