They didn't appear in Episode 3, they could have a use soon enough.
If you refuse to pay Faith in Episode 1, you can use some of your cash to pay for a drink at the Trip Trap. Other than that, you can take Tweedle Dee's roll of cash in addition to that of Georgie Porgie who has a roll of cash stashed away in his safe. You can also find some cash at either Crane's apartment or the Tweedle's office (in one of canisters addressed to the Crooked Man.
Regardless of whether or not you take the money, Bigby will report theft of Fabletown funds to Snow White. Interestingly, when you find the cash in Crane's apartment, the option to "Confiscate" appears beside the option to leave the money where it is.
This is another frustration I have about this game--I have no idea what legal limits Bigby has and whether or not actually taking any of the money will turn out to be bad news for him when the game ends. Suppose he finally has to turn out his pockets and everyone discovers he's been hoarding all this money?
