Well who knows, but i don't see why they would not be with the game..
Custom stories are very important to keep Amnesia alive, or else it'll go downhill after a few months, because noone recommends it, for being too short = noone buys it
So, they really should add Custom Stories. Or atleast make TDD custom stories playable in AMFP.

On the 30th of August 2013 Jens Nilsson posted a message explaining that A Machine For Pigs won't have custom story support because of the changes which had been made to the game's functionality, such as the lack of an inventory, which would have made things difficult for custom story developers. However, he also said that an update for the original Amnesia: The Dark Descent was under way which would allow custom story creators to use assets and other materials from the new game in the old engine. This includes full 3DMax support."
Also, to say that people will forget about this game after they play it once is completely wrong.
That would be good if dark descent would get stuff from AMFP, and yeah people won't forget the new amnesia!.
Considering they are making an update for TDD to allow things from AMFP to be in custom stories...I am willing to bet that he will still do custom stories.
PDP has often stated that he'd rather play games other than Amnesia all the time, it's just a large portion of his fanbase would rather him play it (For example, he really enjoyed Siren: Blood Curse in spite of many fans disliking the game) since that's what got him popular in the first place. It's hard to be original when you don't make the games you record. ;)
