i'm also going to guess the other puzzle is a room where 1 clone is stuck and cant be used, pink light on the left red on the top floor blue on the bottom, two buttons and a gravity swap, (this was the hardest imo and hard to explain from memory) i think for now the only tip i should give is that the button in the red light can be reached from the far left in the pink area.

This one just seems impossible with only two clones available (2 are stuck at the entrance).
I understand with the second one that I gotta kill off my dudes in the blue pit, but theres something essential im missing here..

Second, the button you have one standing on has already done what it needs to do.
For the second one, if I try to get the dude off the switch and onto th e other switch, my guy falls from up top, and I cant replace him because of the blue light that pops up.
Once you have the guy on the platform with the orb, hold left until the other two guys are on the ground floor, take control of the guy closest to the buttons and go left until one falls into a pit and you are within swapping range of the orb guy. Drop your now available clone onto the far button, eliminating the red light and letting you swap to the guy on the orb.
For your first one, place a dude on the middle platform and then edge your guy just into the red light such that you can still swap out of it. Aim to the upper left so the clone you create has to drop a bit and swap into him immediately as he begins to drop and move your clones to the right. If you do it right you'll use one less clone to reach the button in the purple light. You have the right idea in the screenshot, having the extra clone will make it easy.
Definitely the hardest puzzle that I experienced.
That and the other one that was two gravity switches and 4 floor switches, four doors, hard to figure out too! But when i tried to get rid of the clones by jumping it didnt worked because they werent completely aligned, once I aligned them I got rid of them and it was just a matter of correct positioning my clones to solve the puzzles.
Movement. remember when you place a clone somewhere and start moving the clone moves with you which I believe is to be EXTREMELY bad for you. You want to restrict your movement much as possible after clone placement(s) (unless its that box moving one or something like that. Just keep movement to a bare minimum unless its required always be on the lookout for swaps.
Hold Down Right Click Slow Mo: I needed to implement this combined with the swapping quite a bit in the end game puzzles
Distance: Remember the blue and pink colored lights only restrict swapper mechanics IN the light you can still place clones past the lights! Not to mention sometimes increasing the distance of placement can surprise you.
Combine those 3 ideas and you should start to make logical connections that you weren't making before! helped me out big time on the hard puzzles.
Edit: One more mechanic: Let's say you are on the ceiling with a clone directly below you. Jumping will cause the clone on the bottom to be destroyed much like when you run into them on normal ground. That one helped me with the hardest puzzle in the game, freed up another clone for completion!
Can you explain this maybe another way? I don't really get what you're saying. Maybe I haven't reached a part of the game where you'd be "on the ceiling" yet.
