From what you're describing (especially the color spazzout) I'd guess you're using the original Quake (WinQuake) or QuakeWorld? If that's the case then, once you set the resolution you want using the menus, open the console and check what the value of the "vid_mode" console variable is. Then add a line to your autoexec.cfg to set that when Quake starts up.
So just to be super clear, if you enter this in the console:
Kinda goofy that the original Quake doesn't store this in your config.cfg file, but that's the way it is.
If you're using the original GLQuake or GLQuakeWorld then you would need to use the "-width" and "-height" command-line options instead. For other (modern) Quake engines you can just set it using the in-game menu and it sticks.

I can work with old engines, and I prefer to stick with the one Steam gave me. I'm not sure how much Steam will agree with a different engine, and I honestly don't care.

I wouldn't insist that anybody play their Quake in any particular way :-) but (like mushis) I do prefer to use the modern Quake engines these days. Mainly for widescreen support and the ability to play lots of the bigger and more experimental maps that folks have created over the years, but sometimes it's also fun to use hi-res textures and so on. Big props to id software for open-sourcing their code to make that possible.
If you want to preserve the pixel-y look of WinQuake while using a modern Quake engine, try this setting in your autoexec.cfg:
gl_texturemode GL_NEAREST_MIPMAP_LINEAR
And Steam won't mind. :-)
What I ment by "...what Steam gave me..." is what Steam downloaded and installed onto my hard-drive. Without my permission. Sarcasm.
Also, I think I tried using GLQuake, the one that came with the download, and I think it just gave me an error. But, once again, since I have a working engine, I honestly don't care.
