Maybe the overlap only works with real 3D source ports, instead of 3D software rendering to a 2D surface. (Which is how zandronum worked last time I checked --- it's not 'real' 3D rendering using an OpenGL 3D or Direct3D surface).
Vanilla thingy? Not quite sure what you mean. If you want to play Doom as is, you could just stay and use DosBox, but GZdoom and other sourceports also have options to make it look and play like classic Doom.
