Generally either the taskbar shows up in game or pops up if the mouse goes towards the bottom of the screen.
Popups from apps like Skype and Windows Update seem to effect windowed or full screen games as well. This could be a game issue though. Generally this causes the taskbar issues to appear but sometimes it appears either way. Alt tabbing can cause issues as well.
I've noticed problems with games like Don't Starve, Skyrim, and Surgeon Simulator.
@Insanity Chicken: Regarding the taskbar issue, is your taskbar set to auto-hide, and are the games running borderless-windowed, but still taking up the full screen size? Regarding the Skype popups, can you test without DisplayFusion running to see if you still run into those issues?
The screen size of both games is set to the 1920X1080 monitor with the 1680X1050 monitor being used as a secondary. I am not spanning the screens across both monitors, just on the 1920X1080 monitor.
I'm trying to recreate the issue with Display Fusion turned off.
