EDuke32 latest versions auto-detect the Megaton GRP, so for instance you don't need to copy/paste the file to the eduke32/eduke64.exe folder.
It is recommended to run the HRP under EDuke32 than the Megaton, as it is designed for it (you can ask a player named Neo if you really want it under Megaton, need customized scripts).
So I am downloading this right now.... I run it with Duke (Classic) not Megaton?
EDIT: I mainly want to do this for Co-op on the Megaton edition

And an extra software, YANG, but I guess you'll have lower chances to find people online unless you organize it, compared to the Megaton, which has a build-in MP:
