for me, it's gotta be the "Whomp" theme song playing throughout the Freeway secret level in the "Shrapnel City" episode. mainly due to the reason because it sounds quite similar to the "Terminator" theme (as well as finding a crushed Terminator inside one of the buildings near the end of the level).

it's funny about the "Whomp" theme. I looked up the soundtrack on YouTube, and it's listed as being composed by Lee Jackson. But the opening part has that ominous cue that's somewhat similar to E1M2 of the original "Doom", which is done by Robert "Bobby" Prince" (and considering he worked on at least half of the music in the first 3 episodes of "Duke Nukem 3D" anyway)

"Space Storm" from the Incubator level is pretty atmospheric as well, and has the same DOOM-ish tone to it (considering Bobby Prince did the music for that level anyway)

Stalker is a real classic, the version used in Balls of Steel is amazing though, been trying to find it everywhere, on youtube and whatnot, would have been amazing to have as MP3.
