Working with Controller / D-Pad
First, if you have a xbox360 controller, and you cannot get it to work, try this:

Go to control panel > Devices and Printers > Right click on your controller > Game Controller Settings > Click the Controller there and click Advanced > Select it as Preferred device.

Second, the reason there is no D-Pad support is because it is programmed using flash, and it uses a third party application called "JoyQuery" (http://alexomara.com/?p=blog&post=7) this application unfortunately does not support D-Pad input for some strange reason.
The only work around for using the D-Pad would be using Joy2Key.

Yep that's right, although Alex is currently rewriting JoyQuery so that it will support many more, if not all controllers. Not sure when that will happen, but as soon as I hear anything I'll let everyone know!
