This isn't Fallout 3. Super mutants are not post apocalyptic orcs originating from deep within a bunker.
That is a common mistake that Bethesda fans tend to make when playing an actual Fallout title. Super mutants are not actually mindless chaotic evil type monsters. They most often try to avoid human contact because it is the humans that tend to be dangerous to them, not the other way around. You'll see that later in the game.
If you sneak past them and complete the Tabitha quest peacefully you can walk back down the mountain path with the super mutants not being hostile at all.
If you hadn't killed Neil he would have also helped you distract the mutants at the weather station and given you some more information about where the rest of them are living.
