NVIDIA Sync to Vblank
Is it possible to turn "sync to vblank" only for specific app? What I need is my Desktop Manager (Gnome Shell atm) to work with sync to vblank, however I want it off for games. Can't find any solution for that.

It would be your window manager, not your desktop environment, that you would want to set vsync on. If you're using Compiz, you can download ccsm to change Compiz settings including vsync.

Note that you should check Undirect Fullscreen Windows if you do this so that your fullscreen games aren't vsync'd

I don't have Compiz in Gnome Shell :P
Also Unredirect Fullscreen Windows is turned on by default in Ubuntu 12.04 and up (if it's up to date).

Anyway, this is pretty old post and there was a little discussion about vsync at github already. It's possible to run specific app without vsync, so I can have Gnome Shell with vsync on.
