That's a common problem with linux games in my experience. Can you select a different resolution? For example Superbrothers Sword & Sorcery started out streched over 2 monitors for me because it defaulted to 3200x1200 resolution, but selecting 1600x1200 resolution from the options fixed the problem.
Almost same here. Game starts in fullscreen mode, but view is stretched to both monitors. In Trine 2 launcher one can select a resolution. I chose 1920x1080, so it seems to be just that the game does not handle dual screen configuration correctly.

I have this issue with Trine 2, Cogs, Darwinia, and World of Goo. Works fine for me with Amnesia, Killing Floor, Osmos, and TF2.

Unfortunately, this is an issue that must be dealt with on a game-developer by game-developer basis. Though I would live Valve with a thousand loves if there were a way wrap a game in such a way as to lie to it about screen dimensions and center it on the main monitor.
Same thing with World of Goo, here.
