I have the same issue on XFCE (4.8, on Xubuntu 12.04).

When it's minimized or "closed", Steam stay on "Window buttons" panel.

If you're running a 64bit version of Ubuntu, libappindicator will not install both the 64 and 32 bit versions since it is not yet multiarch. Canonical is working on fixing that, but until it is you *can* in fact get the tray icon working while also breaking most of your tray by installing libappindicator:i386, but I would recommend waiting on the fix.

This issue may not be related to 64-bit systems.

I'm running a 32-bit version of XUbuntu and Xfce as my window manager. I click close, and Steam still stays in the window buttons panel. libappindicator is installed.

Same on Mint 13 MATE w/ Compiz. The close button is working the same as minimize.

There isn't a system tray, is there? I thought as it had been written for Ubuntu it minimises toward the Unity bar where it's still visible as running, so no system tray icon at this stage was intentional, was I wrong?

Other than that, minimise works for me in Gnome 3 on Fedora 17 exactly as it does for any other window.
