The notifications are always at the monitor on the right (Ubuntu use the same monitor for notifications). In windows with two monitors I have the notifications on the primary monitor (and not in the far right).
I think that if you move the notifications on the primary monitor you will fix this problem with no issue for users (and I personally prefer notifications on primary monitor).
Frank, your secondary monitor is at the right position, and the biggest at the left?
Do you use TwinView or Xinerama?
