It would. I assuming that you are using Ubuntu, so open Home folder and press ctrl+h, that will reveal hidden files and look for folder called ".steam". Inside will be another folder called "steam", everything inside is just like in Windows version.

"I heard you like Steam, so I put Steam in your Steam..." :P

Try it out! Make a backup copy of your steam folder.
Btw it is located at ~/.local/share/Steam the tilde just means your homefolder! if you open the explorer and press ctrl+h you will be able to see the .local folders! files with a dot in the beginning are hidden in linux btw ;) I do not know why custom skins etc shouldn't work, but you never know until you tried.

My problem is I have found 2 folders that contain the steamapps directory steam and root

Both are just symlinks (shortcuts) to Steam folder.

so does this mean that I can put the files into either one of them and it will work ?

Click either of them and look at top of file manager, path to Steam folder is the same. So yes, you can :)

I still am on linux, where the files will not load into TF2 at all.

Actually, the current method for adding custom content is to place the content in the game's 'custom' directory. So for tf2 it would be:

/home/someuser/.steam/SteamApps/common/Team Fortress 2/tf/custom

Under that directory you'd create a descriptive folder name and add the custom content there.

I does say this problem is solved but thanks anyway

I can't really even open \steam\steamapps\~username\team fortress 2\ file to put mods in them. :(

It is not "username" anymore. Now you find it under "common".
