So what was happening? (Probably Spoilers)
I'm curious about the story, I don't think I fully got it. So Thomas and his friends were A.I. who came to life. Thomas gained knowledge and they went to that place that could free the other A.I. So what was Gray's objective, and what is the pixel cloud from? I'm rather confused, does anyone have some ideas?

The Pixel cloud was god.

If I understood correctly, the pixel cloud was created to eliminate the rogue AIs (one of many, according to the second to last level). Not sure of the reason for the order to retreat, though.

So you have the first five AI (That people remembered, according to the dialogue), but people would occasionally forget the others (James and Sarah). Thomas was the first created, as a bug in the coding, but with all bugs, they propagate outwards. In this case, forming the seven AI. The pixel cloud was the <I forgot what it was called> That was dispatched into the program to clean up the rogue AIs, but (And this is speculation) data cannot be erased. So it imprisoned them all. Yet with the help of James and Sarah, Thomas was able to free them.

Then after his brief glimpse of the Internet, Thomas learned of the Creation Matrix, which they could use to reshape the world. It would cost them their lives, but it would give other AIs a chance to escape.

The gameplay with Gray, the couple, and all of them, takes place after the original seven sacrifice themselves to give them a chance. Gray wanted to get out so he could have the whole world to himself, making him essentially a virus. The other guy (Whose name I can't recall) saw this in him, and despite his lies, aimed to stop him. At the end, Team Jump disappears off somewhere, and the other guy leads Gray to the outcropping where the pixel cloud is still roaming the world, seeking for AIs to eat.

As the cloud takes out Gray, I'm thinking they might be permanently erased, since there is mention of how the Cloud wasn't supposed to be out anymore. I'd have to play through it again to confirm this idea, and get more evidence, though. But amidst all this chaos, the couple is able to escape in a panicked dash to wherever they could get as the world grows more unstable around them. In the end, with no where left to go, and running for their lives, they get out.

It ends with the couple's escape. Despite the sacrifice of Thomas and the others, Gray's malicious intentions, and the death of other AIs, these two are able to escape. It's only two, but the feeling I got was that this made everything else worth it.

There's definitely more than just Sam and Jo who escaped, in the opening quotes of one of the last few chapters, the quote was by someone with an AI name and his role was civil rights activist. This implies that there are now tons of AIs in the 'real world' and they're a new minority group fighting for their rights.

I'm also confused about Gray's intentions, didn't really seem to matter if he was 'the first' one who 'got to the exit'.

Perhaps it's significant in that Sam and Jo got out first and by default they got to represent all the AIs who were emerging from the system and make a good impression on humans. Perhaps things might not have gone as well for the AIs if a ♥♥♥♥♥♥♥♥ like Gray got out first.

The creation matrix and the pixel cloud are two separate things. Before the pixel clouds' introduction, it's compared to a white blood cell, collecting and containing any anomolies in the system. It is Agent Smith from "The Matrix", so to speak. The creation matrix is what the main seven access at the end, allowing them to alter the environments for the other AIs, which is why the colored backgrounds begin appearing.

I like to think its one of those games that leaves itself open to your own opinions. With no right or wrong view just simple and complex ones.
I think it was a great game. Thats all there is to it in my eyes.

The pixel cloud was a virus scanner. It would in this case search for rogue AI's and either "move to quarantaine" or maybe in some cases "delete". The creation matrix is probably something like windows cmd, or anything else from which they could control the world of theirs.
