Works perfectly with my 360 wired controller and Logitech controller and some other wierdy thing I've got lying around here. I suspect your driver settings are what are flummoxing it. The 360 controller has a few extra switches on it that can do things like invert the axes, and the drivers have all sorts of crazy magic in them to rename axes and so on which will confuse a game expecting to find the default ones.
I have the same problem with my 360 Controller.
Redownloading the drivers for the controller didn't fix the issue.
you say that driver settings could be to blame. please tell me how I need to set up the driver settings and how. i can see the game will be just my cup of tea, but with mouse and keyboard it's too frustrating to even play another game

Double clicking it I see the properties

Then under the hardware tab:

The other option is to right click it from control pannel to review 'Game controller settings'

Clicking the advanced button I see

So I'll certainly try changing that to the controller
Then if I click Properties then we have

I've calibrated this so I know that it all looks good.
There's also a Reset to default button under Settings, so I can try that too:

Hopefully we'll get there ...
I even plugged in my old wired 360 one, same bug. Also i am reading about a whole bunch of other people here in forums having problems with their pad, so i am not the only one..
Just to check I wasn't going mad, I launched Mutant Storm and everything works completely fine.
For the record I'm on a wired 360 controller.
I have no functionality at all .... I'd be happy with inverted axis tbh - that would be better. But obviously you want axis control in-game as some people want to use up for down and down for up (crazy people of course :) )
If you create an option to re-bind the controller inputs in the game then people experiencing the problem can fix it for themselves.
If left and right are swapped with up and down then the game is reading the wrong axes of the controller.
Allowing the user to select which axis to use for each shooting direction should eliminate the problem.
