You can set commandline parameters to run fullscreen only using a part of the virtual monitor space but I suspect that's not quite what you're after. Unfortunately the display APIs we've got just assumes that if your OS says your display is 3840x1200 then that's what it'll go into for fullscreen - it doesn't get to know about any of your monitors.
Windowed mode is sufficient for me.
