While I agree Afghanistan and Iraq might be significant challenges for a strategy game, if someone could figure out how to make it work, they could make a pile of cash.
Maybe just change the scale of the game?
Not sure if that would be enough. Terrorists have a whole different set of tactics and methods. They rarely stand up and fight a conventional battle. They conduct "hit and run" attacks on civilian targets. They also control terrority differently than a regular military unit -- bribing or threatening elected officials and law enforcement, ambushing civilian traffic, etc.
A possible starting point might be the Russian partisans. Their tactics are similiar.
How will that work when ISAF will almost never go on patrol in a group of less than a dozen men (USSOF excluded) and have massive air support on 10 minutes standby? How do you change the scale when one side uses forces at least triple what the other does? And who would want to play as a side that's primary modus operandi is to go into a village and murder whoever they feel like? I can just imagine the mission briefings, "Infiltrate the village and chop the hands off of the uncooperative village elder's child."
For some reason I don't think it would be a big seller.

Although, France 1940 would be awesome ... with additional "what if" the French and UK understood armour warfare on par with the Germans ... but then there's the German air superiority in 1940 or the not "what if" ...
I could also see the Watch Am Rhein and the other panzer battles of the Low Countries, Lorraine, Arrancourt, and maybe even Market Garden ... not sure about the grind fest of the bocage and around Caen
The fluid nature of Anzio would be interesting but the naval guns decimated the German armour gains ...
Looking east ... the Soviet-Japanese pre-war clash and the Soviet deep penetration operation over the Japanese Army in Manchuria is a sobering Soviet style victory planned for Warsaw Pact operations against NATO
China, interesting due the vast operational area, vastly different units, plus add in Soviet backed Mao Tse-tung in a 3 way battle with the Nationalists and Japanese with the latter Soviet Manchurian operation ... railway supplies, railway troops, armoured trains, armour cars, tanks, cavalry, Flying Tigers, The Hump ... then possible further modding to the down fall of Nationalist China and the rise of Red China
Maybe not looking too far for the Russian Civil War to include both European and Asian Russia... railway supply, railway troops, armoured trains, armour cars, tanks, cavalry, foreign intervention ... multiple factions ...

I would very much like to keep to History as it was,,, and not, 'what if'.. as to me you can do that anyway by changing roles from Axis to Allies, with the chance of using your own tactics to alter the result...
There were many 'blunders', made by BOTH sides during this period
USA, and Uk forces, had a 'GOLDEN' oppertunity to end the war in 44, if only they had got there act together, and worked together, instead of one, or the other trying to be the 'BIG CHEESE'...
Now YOU, have the chance to take advantage of that...and change history...
I just wish there was a way of playing 'whatever' mission as Axis, or Allies, instead of being resticted as one or the other as it is now..
With regards to contemporary secnarios, I think that the opening phases of Desert Storm and Iraqi Freedom would work great. Armored doctrine is still recognizable since Guderian wrote Achtung Panzer. I personally think some Israeli scenarios such as the Six Day or Yom Kippur would be amazing.
Afghanistan, Chechnya, and later Iraq would not work well since operations aren't fought or won by manueveur. They are more politically oriented 4th gen. warfare which isn't modelled very well by shuffling unit steps across a map.
