I haven't run into this error and I don't know what to do with it, but just FYI, setting your system language to Japanese might reveal what the characters are and allow you to screenshot that properly. I think.

sadly my japanese isn't that good and i can't get the interesting parts into google translate
(the bottom just says, that the games skipped updating, and the updater is finished, more interresting seems the information right to the checkbox and whats written before (c) on the button

well i don't know the interesting parts though, and thats bugging me, i want the update too : ), well maybe they will fix it into an normal steam update sooner or later

Speaking from past experiences with doujin games (I think it was the Touhou Sky Arena patches?), that button looks like a close/cancel button to me. Let me break out Microsoft IME and see if I can get a more definite translation.

Edit: That took longer than expected, and I ended up using a kanji lookup site. 閉じる Tojiru, roughly "close" or "shut", so I was right.

I am not even going to try for the thing to the right of the checkbox. It's probably just "create backup file copies (*.old)" or something - the katakana just before "(*.old)" say バックアップファイル, literally "bakkuappufairu"

Wall of narrated investigation follows (TL;DR just hit 'no' when it asks you if you want to update; the patch does basically nothing):

I finally got around to actually trying to run the game myself. Looks like Riku is right. I'm not bored enough to feed the entire log into Google Translate and try to get something out that isn't a garbled mess, but if anyone else wants to I've put both the first line at the top and it up on pastebin here[pastebin.com] to avoid spamming the thread with a wall of Japanese characters. Maybe I'll give it a go later.

Oh, and I have a screenshot of both the 'update yes/no?' screen with Japanese locale if anyone cares.

Edit: I looked at the log. It's pretty boring. Mostly just a lot of file integrity and MD5 checksum stuff and "File content of the previous version differs. I will try to apply the the difference data next." and then a bunch of version numbers followed by "I skipped the differences.", as Riku said. And the thing at the top just says "I will update from version 111 to version 112."

Well, at least you can still run the game, right?

Edit the Second: Checking Edelweiss's (original Japanese devs) site reveals that the 111 to 112 patch for the original Japanese version of the game[edelweiss.skr.jp] was released on the 29th of January, 2014. Is it possible that the English version is finding the Japanese patch on whatever update server it's looking on? If so, this is probably something Nyu need to address.

Edit the Third: I don't think the patch is important, you can most likely ignore it. There are no patch notes on the website, but after checking EdelweissNal's Twitter I found a tweet from around that time saying:
そうそう、久々に花咲か妖精フリージアのバージョンアップしました。文字化けが直るます
which, near as I can make out, means
"Oh yeah, I have just uploaded a new version of Fairy Bloom Freesia for the first time in many years. Garbage characters recover"

Oddly enough, it appears to be referring to the demo ending. You'd think a patch for that wouldn't be trying to apply itself to the English full version.

when I want to get into the game it looks like but not after I click the entry does not already support it before buying've been playing the demo it took drawn perfectly clear that little mistake I do?
