Play Mark of the Ninja using a generic controller and x360ce
After a lot of reading, I finally figured out how to play this game using x360ce to emulate a XBOX controller. It's very simple, actually:

1. Download x360ce 32 bits app and library: https://code.google.com/p/x360ce/
2. Unzip and substitute files into [Mark of the ninja main folder]\bin (for example: "C:\Program Files (x86)\Mark of the Ninja\bin")
3. Open x360ce.exe and configure your controller as you wish (there are several internet presets available), save and exit.
4. Edit your recently created x360ce.ini file and change this:

[InputHook]
HookMode=1

to this:

[InputHook]
HookMode=1
HOOKCOM=1

5. Run the game and enjoy! :D

ps: note that the controller still doesn't work properly in the menu (use keyboard), but it works 100% in game.

Hi ! What about the MAC version ? I can not play with a generic controler (that work on others games). Does someone has an idea ?

I am on GNU Linux and I haven't found an alternative to this. Please tell me if someone finds one.

The solution I posted is only for Windows users, since x360ce has no portability to other operational systems. I guess maybe you may find a workaround for linux using xboxdrv, but this issue is beyond the current topic's purpose.
