Checkpoints occur for a variety of reasons, most are based on reaching a specific point in the world, but some are triggered by accomplishing mission objectives.

Major location checkpoints are indicated by an animated raven icon placed in the world, along with a raven sound effect.

The saved games are purely checkpoint based, so there is no way to save except by passing a checkpoint.

Is there any way to roll back to a previous checkpoint, since this stupid game checkpointed while I was in the process of getting shot? I'm at the very end of a level, waiting for a gate to open, and apparently this game isn't as well programmed as, say, Halo, which would automatically roll back if you insta-died a bunch of times.
Pro-tip: I have a terabyte of storage space. Let me save whenever I freaking want.

Sadly no, there is no way to reverse your checkpoint progress and there is not a way to manually save inside a level as far as i know.

That happened to me, and I had to restart the level.
